Generally I use QMEG, and I perform copying from SIO2SD to 720kB partitioned disk using the built in copier (but you need to have QMEG and some extended memory).

Edit: and something else. You ask which DOS you can use. It's no matter which DOS you will use. You can use any DOS, or non-dos atr images etc. All the "partitioning" system is inside Hyper-XF. Firmware do all the work. When You choose multi mode (M) in the Hyper-XF, then Atari just will see your floppy as four separated disk drives. Each one of them you can use as separate diskette, you can format, write, even with different density each one. Or when you choose A,B,C,D mode, then Atari will see only one partition as actual drive number.
